There's these 2 local companies that work together under one roof in the same building with same address. They share the same website. I'd like to apply for a job with them, but I don't know which company to address it to in the cover letter. They both offer services that I'm qualified to work in. I don't even know if I can write both company names in the cover letter, because in the Contacts section of their website, they list 2 different phone numbers which is 1 for each company.

What do you guys think I should do?

Write two separate cover letters. They are two different companies after all.
