What towns in Alaska, not including the Villages have the least amount of transplants from outside of Alaska living in them?

That's actually a good question. I'm going to guess some of the smaller, isolated coastal communities off the road system. Cordova, Sitka, Petersburg, etc. Most of the Copper Basin (Glennallen) seems pretty unhip and off the radar of most transplants. That's all totally guessing...

The little SE towns mentioned above aren't exactly off the road system (the Alaska Marine Highway counts as the road system in AK) , and they've got plenty of transplants living in them. There's a lot of seasonal work in those places, and many people who come up to work seasonally end up staying.

The Copper Basin seems to wind up with a lot of Valdez refugees who flee the weather after they retire or just move on from whatever job brought them here.

Not Bethel, it's a big melting pot here. Koreans, Filipinos, Mexican's, Russians, and a few other nationalities here.
