New York offers a broader and deeper set of career opportunities, it is much more cosmopolitan, it offers broader and deeper public transportation, it offers more apartment-style housing in Manhattan and a broader and deeper variety of housing overall, and rents in SF appear to be about the same, if not higher, than in Manhattan.
But if loveliness is the criteria, well then, yes, San Fransisco hands down.
Whereas in NYC there are two kinds of people, the quick and the dead.
Now, if I'm not mistaken, the Bay Area in general offers better career opportunities in information technology, though I recently saw an article describing how NYC has plans to become a player in that industry as well.

I've been pretty connected to New York City for a long time because I know a lot of people who live there as well as in north Jersey and Connecticut. I know some people in the Bay Area too, but I've only been there a couple of times.
I pick New York City, it's just my kind of city. It has the right vibe and culture for most things anyone could ask for. It's also on a completely different level as a city than San Francisco. However, when it comes to natural setting, San Francisco is close to unbeatable. It certainly has that going for it.

NYC is nice to visit because it has more museums of interest, a tremendous variety. I'm not keen on the piles of uncollected garbage in the streets that I've seen whenever I'm there, and the people tend to be gruff. There weather extremes are difficult to live with as well.
San Francisco is best for living year-round. Nowhere near as crowded, obviously, because it's smaller, but it's also very cosmopolitan, friendly, perfect weather year-round, a jewel by the Bay. And it's close to redwood forests.
san francisco is beautiful. the most beautiful us city i've seen. but there are many things that i don't like about it:
it's small. the entire bay area has less people than nyc much less just san francisco-oakland (the only parts that feel like urban cities instead suburban sprawl). NYC just has more variety and feels more at the center of the world (more important things go down there).
the weather. strangely everyone talks up the weather in san francisco and puts down the weather in NYC. but as a native to LA i find the weather in san francisco to be chilly year around. yes, they avoid a winter but they avoid a summer too and i love summers. Winters in NYC are cold but not too long, their falls are gorgeous (especially in central park), as well as their springs, and I love the nice balmy summers. In San Francisco other than september/october it's just too chilly.
I voted San Francisco mainly because its my hometown. Its pretty, the air is usually fresh and the climate is better. Still, I was in Manhattan this past year and New York seemed cleaner with fewer street crazies and bums. That's a pretty sad state of affairs for San Francisco and with the current state of affairs in city hall I don't see it changing any time soon.
