Kyoto >>>>> all of them.

Tokyo is really good though. I personally find Osaka too much of a shopping paradise and I absolutely hate shopping.

Not been to Kyoto yet but it seems a bit too traditional for my taste.

Not at all. It's up there as one of the most culturally rich cities in the world (that have never been ruined by bombs or wars and the likes) along with Paris, London, Rome etc., and it's every bit as modern as other Japanese cities.

Nagoya? That's like the city Japanese people make fun of for being boring the most lol.

I would admit that Taipei is amongst #1 for gay people, but only because almost every other country in Asia is extremely oppressive to the LGBT+ community (like Korea and Singapore, ew) so we stand out by default. If this was Europe Taiwan would be at the bottom of the gay-friendly barrel.

Most Thai cities are LGBT-friendly too.
