Identical population sizes? Boston is a much more dense and urban city.
Livable neighborhoods-Boston
Nightlife - not sure
Transportation - Boston
Culture-Boston
Economy - Boston
Weather-San Diego
Downtown - Boston
San Diego has a lot going for it and meets many people's tastes. Boston wins these criteria

San Diego for me due to the weather and scenery. The only Boston might win on is transportation. Then again I've never been to Boston so I can't really judge, but I have no interest in ever visiting. I'm just not a fan of the Northeast.

Boston for me, the citizenry there do not hate on the military residents like San Diego does
