Transportation- not too familiar with Nashville's transportation system, but San Jose does have a fairly extensive light rail network and a commuter rail connection to the peninsula and San Francisco. There has been talk of bringing BART down from the East Bay as well.
Food Scene- San Jose has fairly good food options, including great ethnic food, however Nashville probably draws a much larger tourist crowd so may have more options.
Art Scene- Nashville, with its great music scene.
Natural Setting- San Jose / the Bay Area has great access to public open space, the beach and local mountains.
Importance- for the music world, definitely Nashville, however for basically everything else, particularly technology San Jose.
Location- San Jose, southern anchor city of the Bay Area, close to the beach mountains and San Francisco.
Things to do- I would say a draw - within the city proper, I think Nashville, however San Jose is surrounded by great entertainment and recreation choices.
Better downtown- definitely Nashville.
Better suburbs- I would say San Jose - Los Gatos, Saratoga, Los Altos, Palo Alto are all great places to live.
Big City feel- definitely Nashville.
Climate- definitely San Jose.
Culture- see "Art Scene"
Diversity- definitely San Jose, one of the more diverse cities in the country.
Difficult comparison because San Jose is really part of the greater San Francisco Bay Area and is largely overshadowed by its more cosmopolitan northern neighbor, whereas Nashville is a stand alone city with its own metropolitan area.
I grew up in the Bay Area, and have been to Nashville many times.
SJ wins hands down. Don't even compare the food scene, SJ has many ethnic restaurants that can go toe to toe with those in New York or Los Angeles. SJ has one of the world's best economies. SJ has a lot of diversity. Nashville has some too, but it's still in the South and nowhere compared with SJ's tolerant atmosphere.
I'll give Nashville one thing though. If you're into country music or country culture, than Nashville is obviously the better choice. But for everything else, SJ wins hands down. NO CONTEST.

Yea, at least you have nice strip malls and tract homes though.
