When I was first married my husband and I started to go to a place called Baby John's pizza in Farmingville, 12 years later we still travel 8-10 miles to have pizza there! It's in a little strip mall on Mooney Pond Road his food is great! There is also Little Vincents in Ronkonkoma, Branchenellis in Hauppauge, and there is another in Lake Grove called Uncle Joes in the same shopping center as Burlington Coat Factory.
Manhattan, John's on Bleeker. Brooklyn, DiFaro's on Ave J & E 15 St. Queens, New Park Pizza in Howard Beach, Staten Island, Goodfellas, not so sure about the Bronx, its been a while but maybe Joe's on 242 & Broadway. I've actually always enjoyed the pizza at any of the Gino's locations, especially in Long Beach.
Amore Pizza in Queens is a legend. The best Neapolitan pie in Queens and maybe New York. It is really worth stopping by, it is right off the whitestone expy linden place exit in the Pathmark center. Amore Pizza is one of the last pizzerias baking a pie to perfection. Consider yourself a pizza connoisseur if you are lucky enough to savor this gem.
Obviously everyone that grew up in the 5 boros has a favorite. I grew up in NYC (50's and 60's) and I think the best I've ever had was Golden Pizza which was on Father Demo Square in Manhattan (been closed for years) I think the best now is Johns Pizzeria of Bleecker Street. There are probably a couple of dozen throughout the boros that you can vote for.

Hello...tell me how Ray's Pizza in Manhattan rates to those you mention. We were there at Thanksgiving...liked Ray's...
Which pizza place gets your vote for the best pizza in NY? Could be Brooklyn, NYC, Long Island, upstate etc etc...
I vote for Singas Famous Pizza. They are very addictive. They have several locations: http://www.singaspizzas.com/site1/locations.asp (broken link)
