Can you think of any? I suppose Florida is arguable as there are cities like West Palm Beach that are more populated in terms of their metro area, but are also connected to larger metro areas.

Tallahassee for sure and probably Frankfort, KY, since the Lexington–Fayette MSA doesn't include Frankfort, but the Lexington–Fayette–Richmond–Frankfort CSA does.

Frankfort is what came to my mind first as well. Lexington & Louisville are the largest areas, and Frankfort isn’t part of either area.

The top six metro areas? I don't know if there are any. Don't some states not even have six metro areas?

You just need over 50,000 to be considered a metro area, there's currently 382 of those in the US.

It's neck and neck, but I believe that Illinois is your answer. Springfield's MSA should be ranked 7th in the state and or in a tie for 6th. This is even when you remove the out-of-state portions of the other metropolitan areas.

The order should go like this:
1. Chicago
2. St. Louis (Metro East)
3. Rockford
4. Peoria
5. Champaign-Urbana
6. Quad Cities
7. Springfield

The Illinois side of the Quad Cities and Springfield are of comparable size on the MSA level, however.

Yeah, but it becomes more complicated as Springfield also has a CSA making it 5th in the state (~310,000):
