I hit 'reply' to a tweet from a person I am following, and sent a tweet to them. For some reason only the person I replied to can see what that tweet said. I thought all tweets were public? Even other people who are following both me and the person I replied to did not get the tweet. Does this make sense?

Can I ask what Twitter client you are using? One on a phone or the Twitter website?
