For me it would come down to how much time I could see myself staying in the city and only the city. If you're going to spend 90% of your time within city limits, KC will definitely be better. If you are going to drive around or take little day trips to other places (natural and city) then Jacksonville would be a better choice.

Jacksonville is known for violent crime, racism, homophobia, Southern Baptists and other religious zealots, and extremely hot weather--all very negative things. Kansas City at least has culture, interesting architecture, and a liberal political climate--not to mention, better weather.
