I've lived very close to Rocky point my whole life. I had to commute to the city for only a month straight and cannot even fathom how people can do that for years and years. The LIRR has constant issues and delays. You'll have to drive about 20-25 minutes just to get to Ronkonkoma Train Station (which is the main hub in eastern Long Island). I'd suggest looking for somewhere close to the city for this reason alone.
Just my own opinion, of course. The trains are completely full each morning, so apparently others are more willing to make that commute than I am.
If you decide to drive in, that might actually be worse. The drive on the LIE to the city is pretty insane during rush hour. If you've never experienced it before, it's hard to explain how bad it really is.
