How about Murray Hill? I have a friend that lives there & says he pays $900 for a two bedroom apt (w/ no living room?) & splits it with a roommate.
A 2 br apt with no living room is not a 2 br apt. It is a 1 br apartment with a living room that has been converted into a 2nd bedroom.Not exactly a nice living situation.
There are several neighborhoods in Queens that fit your budget such as Astoria, Rego Park, Jackson Heights, Forest Hills & Kew Gardens.
I would add Woodside and Sunnyside to the list above. Elmhurst could be a possibility as well -- please do a search for past threads on that neighborhood to find out whether it would suit you.
In Brooklyn you could try Bay Ridge, Kensington and Ditmas Park. There are many other neighborhoods in southern Brooklyn that I am not familiar with, like Bensonhurst and Gravesend, that have been mentioned on this board. The commute will tend to be longer to Manhattan from decent $1200/rent Brooklyn neighborhoods than from $1200/rent Queens neighborhoods.
$1200 is more likely to get you a studio than a one bedroom in most of these neighborhoods, if it even gets you an apartment at all.

I wondered exactly what the deal was, your explanation is probably the best one for the situation, haha. I guess if you get along well with your roommate it would work, at least for awhile, but you're right, not ideal.
Most Landlords want to milk you for every dime they can. It wasn't always like this; you had some greedy landlords and a lot of decent landlords, but now it's all about how much they can squeeze out of you.
You can still find a decent landlord who's not going to take every penny they can from you, but it's 1000 times more difficult today.
The whole Real Estate industry in NY is full of greedy scum. It is laughable at what some of these slime balls charge for what they call an apartment or studio.

It's likely a one bedroom where the living room has been converted into the 2nd bedroom. If you can put up with something that then, yes, you can live in Manhattan, but you could probably find a quite nice share in Brooklyn for $1,200. (Like a real bedroom, with a living room, one or two other roommates, etc.)
forest hills and kew gardens are not going to offer a one bedroom in that range unless its a dump or a basement .. a one bedroom in our nothing special building is around 1400-1500.00 in kew gardens. a decent apartment if you can find it runs more like 12-1300.00 on the low end. anything less and you either have to be lucky or there is a reason its so much less.
In Forest Hills & Kew Gardens it is possible to get a studio apt. for the rent the poster mentioned.
