METROPOLITAN hands down.
Second place: BROOKLYN MUSEUM.
(Both pay what you wish.)
The Met is far more Hollywood in intention and presentation, but the collection at the Brooklyn Museum is vastly superior - not an opinion, it is a fact. It does not get enough attention from the general public.

The Brooklyn Museum is great and completely under-appreciated, but no one outdoes the Met. It's the best art museum in the world (yes, better than the Louvre, or as I call it, the place where they threw up a ton of paintings on the walls without letting you know anything about them while letting people use flash when taking photos since the guards don't actually do their jobs). Presentation-wise, the Met has overhauled or is in the process of overhauling nearly every single gallery for ease in wayfinding and understanding the collection. The integration of touch screens for period rooms is great, as it is for visual storage, perhaps the best part of the whole museum. The Brooklyn Museum actually used to be better, but then the head curator changed and it became more attention-seeking, although the collection is still great.
Are you an egyptologist ?
Why do you feel it is the best ?
Ahhh, but the OP is asking for the best museum that displays Egyptian artifacts. He's not asking for the museum with the best Egyptian artifacts display.

And the importance of collections are based on the significance of the objects in the collection, and on the extent to which the objects have been reconstructed. People often do not realize the extent to which this is the case, even with Greek and Roman material.
It is known that Brooklyn has the more important objects - again, not an opinion but a fact.
The Brooklyn Museum does have a pretty fantastic Egyptian collection. I was lucky enough to get a private tour of the collection a few months back. However, one of my favorite displays of Egyptian art is in the Met. Not sure what the section is called but there is an entire room (hallway really) that has painted tomb and temple reliefs all over the walls, from floor to ceiling. They are carved out from the tombs themselves. It's really beautiful. But to the OP, this should be the obvious statement. If you want to see THE BEST Egyptian artifacts, you'll have to go to the Cairo Museum. THAT is jaw dropping amazing! They are struggling with tourism right now and I'd bet you can get a great travel deal.
