If schools are most important then you may want to consider Bayside even though it is not near subway. I think district 26 is the top district in the city and there are many garden style or small building co-ops. Most require 20% down but there may be a few that take 10%. You would have to ask a realtor. If you have to be on a subway line I would choose Forest Hills or Kew Gardens over the others mentioned especially for a young family. Forest Hills is a great neighborhood, lived there many years ago. Schools are decent as far as I know. It can be expensive but it is a buyers market so you may get lucky. Kew Gardens may fit all your criteria and be a little more affordable. I do not think Jackson Heights, Sunnyside, Elmhurst or Astoria are known for having great schools.

Bayside, FH/RP, Kew Gardens are considered safe and have active Jewish communities assuming that matters but I think it is more spread out in Bayside than FH or KG. Good luck with your search.

I agree with what's been said that forest hills or kew gardens are a very good option for you, I would not look at rego park in favor of the other two. You may also wish to consider kew garden hills which is more affordable, it is a predominantly jewish neighborhood (including orthodox and haredi) and has an abundant selection of synagogues if that is a concern.
