I travel frequently from the Upper West Side (82nd St) to Fairfield, CT via Metro North. I currently take the IRT to 42nd St and transfer to the shuttle to GCT. Would I be better off taking the Subway up to 125th & Lenox and walking over to the Harlem-125th St Metro North station? Is that area safe at night? Would it save me much time?
I would definitely stick with the itinerary you have now. From 82nd, you could walk to 72nd & take the 2 only one stop southbound & transfer to the GCT shuttle. To do the other option you'd have to add another 10-15 mins on the 2 train to 125th/Lenox -- then walk outside about 3-4 LONG blocks to Park Ave for MNRR...it's too much. Plus if you take the train from GCT, you'll have a greater chance of getting a seat than if you enter at 125th, especially if you're commuting during rush hour.
As far as safety, it's pretty safe, plenty of cops. The only thing you'll have to deal with are the loud, annoying teenagers & the occasional beggars.
I agree that heading to 125th is not likely to save you any time on the trip, and it depends upon the hour at night when you'd be making the transfer. I tend to prefer to get the train at GCT, personally, since it's easier to get a seat, book/magazine/newspaper, or drink on the concourse while en route to the departure track.

This can't be stressed enough. I once got on on a Connecticut-bound MetroNorth @ 125th on a Saturday morning and barely got a seat. I can only imagine how bad it is during weekday rushhour.
Here's what you should do: on West 81 Street, catch the M79 bus going crosstown. Then take advantage of your free MetroCard transfer, and pick up the #6 train at the 77 Street/Lexington Avenue station. You'll be up at 125th before you know it. And you won't have to walk crosstown from the West Side, either!
