Is there a way to have Bank of America cancel a transaction on your account if it is still in the pending stage? Reason for this is today I found a transaction on my account for over 90$ that I did not issue and wan't it stopped before it goes through!!

If you really did not make the transaction, call the number given on your card to report it compromised and your account will be frozen/cancelled and a new card issued with a different number.
You should first be given whatever information there is available on the charge to make sure you just aren't recognizing a valid charge with a name you aren't familiiar with.
Did you call the number usually provided along with the charge to make sure you don't know the company?

The transaction in question is from a company I did service with a year ago. I cancelled the auto renew of the service, even have the email on file that stated my account canceled and I will not be billed any more. Yet I have been billed again on a suspended account and so far have not received any feedback from the site on getting a refund so wish to stop the transaction from taking place. Will wait a few hours for a reply from the company before calling the bank to have that transaction locked.

It is my understanding that your CC company will want you to do what you can to get the company to reverse the charge since you do/did have a relationship with the company.
For the absolute best answer as to what to do or what will be done and how , call the CC company since they do not all do things the same way.
24/7 customer service so you don't need to wait and wonder.....better source even than here
