Builders tend to be willing negotiate, especially if the home has already been or is near completion. With that said, there are two things I would bring with me to purchase a home from a builder my own representation (agent or lawyer) and my own financing.
Builders are very slick in how they package their products and negotiate. For example, what can seem like a great deal for a free finished basement can cost you plenty if you use their mortgage company to get it. I would always recommend approaching any major financial transaction with representation that is there for you. Also it is just general good sense to line up financing on your terms before any purchase is made.
The 3% the buyer's agent will get for working FOR YOU usually comes out of a separate account that the builder has already budgeted for those kinds of expenses. So don't think it will affect the negotiations as to the price of the house.
