That is what I am doing.
I am flying Continental from EWR to San Juan. Then I am flying Cape Air from San Juan to Vieques. Cape Air has an arraignment with Continental so you can check your bags the entire leg of the flight.
Other "island hopper" planes in San Juan require that you check out, get luggae, then check back in.
