Are there any games that will give me full control of a quinquereme? TW Rome only allows me to move them around on a map screen -- can't actually conduct a battle from third person.

Actually, I guess Rome II allows for naval combat. Time for a newer computer...

Well, there is world of warships ... I know that's not what you're looking for, but the game is surprisingly good and fun.
Then t here is something called Naval Action (plenty of gameplay videos on youtube), seems to be a bit less "arcade" than WoWs and replaces destroyers and battleships with all kinds of sailing ships. I realize that's still not what you're looking for, but it's closer.. somewhat.
Unfortunately I don't know of any game that would give you a full control of ship from that era. There are strategy games but I assume that's not exactly what you want.
I also have to add that by far the most fun naval combat I've played was in .. Assassins Creed Black Flag and Rogue are both focused on commanding your own warship. Again, not a trireme, but it's something..

Thanks for the tips, Yac -- I'll look into those.

What interests me in particular about sailing ships of antiquity is that a significant portion of combat consisted of ramming the enemy ships, which is something that was eventually phased out of normal naval combat, probably due to the introduction of cannons/culverins and more advanced hull designs. In antiquity there were archers and "Greek fire" for long range attacks (perhaps even ballistas on larger ships), but the emphasis at the time was on ramming if possible, as well as boarding under some circumstances.

Rome II looks interesting, but the physics don't look right to me. Perhaps there's a realism mod for the naval combat.
