None of the three major airports feature direct trains into the city, which is a shame. LI MacArthur does however, despite being 50-60 miles east of Manhattan. The trains are usually crowded and peak tickets are a little pricey, although it's much cheaper than taking a taxi from JFK/EWR/LGA.
Newark Airport has a direct NJ transit train to NYC, and for JFK, you can take The A train to Howard Beach or E to Sutphin Blvd. .
Laguardia has HORRENDOUS public transit connectivity for an NYC airport. No direct train into NYC. One has to rely upon the NYAS bus to drop you off at port authority and the route is choked with traffic. The closest subway train is the 7, but has poor linkage to the airport. Taking Q72 is the quickest, but still is a long ordeal.
The MTA added the Q70 bus which goes non-stop to to the Jackson Heights subway station and then to the Woodside Subway/LIRR station. Still cumbersome, but better than before.

I never knew EWR's train service went directly into NYC. But JFK's transportation options aren't any more direct than LaGuardia's options, and it's the furthest airport from the city.

But airtrain and subway is far superior to public bus and subway. JFK has an airtrain connection and so does EWR.
Always try to fly JFK rather than Newark. Newark is an inconvenient location. Jersey? My dad told relatives never book Newark Airport, he didn't want to pick them up.
Family has told us that for similar reasons Gatwick is awful.

LGA's bus + subway combination is likely faster than JFK's Airtrain + subway. I couldn't imagine riding a crowded train with luggage though, even riding with a bookbag is terrible.

Maybe now with the Q70 express? Depends on how much luggage and how crowded it is, I haven't had issues myself on public transit and luggage.
Thats another reason why I didn't book american airlines. They also put us on a md-88 to fly to Florida over a 757... Absolutely not!
Way is everything always "****e" with you? Jesus...
