All the stops will be in the east Bronx. If you look at a map of NYC, Queens is not connected to the Bronx. Queens is connected to Long Island.
Are you in Queens now? Are you looking into moving to NYC? I am not sure I answered your concerns.

Metro North will never go to queens as that's Lirr territory. If this ever happens, you have to take the LIRR or subway from Penn into Queens. The entire system is dumb and the LIRR and MN should be one system so one could take the train from Westchester to LI and vice versa instead of paying 2 fares. It's cheaper to and faster to drive.
I don't think the Amtrak spur for the east portal tunnel connects with any of the Queens stations, if you look at the LIRR maps the Hunterspoint and Long Island City stations are on a separate spur from the Penn route after Woodside and the Amtrak right of way cuts north to Randall's Island (and the Bronx/NE corridor) before getting that far into Queens.
Certainly seems like it would be nice to have a LIC stop if the trains were running on the same tracks.

The subway lines for the M, N, R, W, 7, E and F all track with portions of the Amtrak spur line with multiple express and local options. There is no train service to Hunts Point now. There nearest is the 6 train. These stations would cut the travel from Hunts point to a train in half. I think the desire is to improve service where there is none or more limited services. There is no desire to duplicate services, which would seem a waste of money. I would not mind connecting that spur to Laguardia, but that is a billion dollar project that will need lots of federal support. Of course Queens can benefit from projects, and they do, like for example having the only NY major airports in that county/borough, having the Long Island Railroad's hub sit in Jericho and having multiple subway and train options already. Queens benefits from MTA services quite a bit.

The Metro North trains leaves from points north (Croton-Harmon, Southeast, etc) down Westchester. The Hudson line hugs the coast stopping at those river towns - Peekskill, Dobbs Ferry, Yonkers, etc)
The Harlem line does down to Katonah, White Plains, Bronxville, etc to the middle of the Bronx stopping at Fordam, Tremont, Melrose, etc.
Both the Hudson and Harlem lines stop at 125 Street and then go underground to Grand Central. They never get close to Queens.
The LIRR leaves Penn Stations stopping in Queens - Long Island City, Forest Hills, Bayside, etc.

This is a new project planned to use the Amtrak tracks from New Rochelle through Pelham Bay, the East Bronx, Randalls Island, Ditmars, Woodside, and Long Island City. It the same route you would take on the Northeast Regional Amtrak train out of Penn Station with first local stop in New Rochelle.

I did. There is no mention of Randalls Island, Ditmars, Woodside, and Long Island City.
1) Four new ADA-accessible Metro-North stations will be constructed in the Eastern Bronx at Hunts Point, Parkchester/Van Nest, Morris Park and Co-op City.
2) No more taking the 7th subway to transfer between Metro-North and LIRR. Metro-North service to Penn Station in addition to Grand Central. LIRR service to Grand Central in addition to Penn Statiom

But there are still no Stations in Queens and there wont be - that's the issue. It'll run through on tracks but no stops there.
