I interviewed at a company the other day. She asked if she called the CPA firm I interned at would they say good things. I told her yes of course. When we ended the interview I asked if she would like their number for reference? She say you can email me the phone number, but I was going to look them up. I mean does she not trust her candidates to give her reference phone numbers? It seemed odd to me.

Thoughts?

You think too much. Not everything has hidden meaning. One way or another, there isn't much you can do about so stop worrying and focus on things you can change.

That is strange that she wouldn't just ask you for a list of references or previous employers directly. Every interview I've ever had I've offered up a list of references, and I either get a "Yes, we'll take those" or "No, we'll have you put that information on the background check paperwork."

It's not a big deal. As someone else mentioned, you're thinking too much. Just keep moving forward. And congrats on the interview.

It's easier to have it in an email for organizational purposes. If I wrote someone number down a d set it on my desk, I'd lose it within 3 hours.

As noted, not everything has a hidden meaning. If you mail it to her, she can print it out on a standard sheet of paper and stick it in your file.

I would have just emailed her the reference information in the sent thank you letter when I arrived home without saying anything.

I agree that you're reading too much into it. It doesn't sound like she said anything that should make you think she doesn't trust you; she was simply going to look the company up instead of bothering you for a number on the spot.
