Wasn't Seinfeld's title character (Jerry Seinfeld himself) an atheist or at the very least an agnostic? And Kramer, too.

The time could be right for a mad cap comedy, in which a rabid atheist, a yec fundie, a islamic suicide bomber and a satanist, are forced to room together due to tough times.

Fred Phelps could be the janitor.

If we include older TV I think most of the Federation characters on Star Trek are atheist. Star Trek:TNG was the first show I saw to have an episode that basically argued that "There is no God who intervenes in our affairs and religion is bad" (Who Watches the Watchers)

Jean Luc Picard talks about religion - YouTube

I remember it ticking me off as a kid so y'all might like it

Me, too. I hope that down the road they don't turn Brennan into some kind of a born-again believer as some part of a story line. I really like having an incredibly smart woman/scientist express her atheism. And having her atheism balanced by Booth's spirituality, I think, makes it all seem genuine.

I wonder how they will raise the baby?

I think Danno on Hawaii Five-O (new ones) is atheist.

Fox Mulder. For all the crazy things he believed in, he didn't care at all for religion. Ironically enough, Scully, the skeptic, was religious.

I always wondered why "God" wasn't included in Dr. Pepper's "I Exist Support Group" commercials....

Sheldon mocks his mother's beliefs a lot, but I don't think I've ever heard him say outright he is an atheist. I'd say he likely is, however.

Howard seems to adhere somewhat to Jewish traditions. Raj seems to have some beliefs in Hinduism.

I haven't seen Leonard or Penny show any leanings one way or the other.

Actually, that would statistically make him far more likely to be a believer.
