While my sample size is small, I know of at least one start-up based in Kendall which left for the seaport (for more sqft I suspect). Others have left their various Cambridge/Boston locations to be closer to South Station or left the city altogether for the 95 tech belt - all of these moves are driven by employee commuting habits. The smaller start-ups seem to be rooted in the Kendall area thanks to their reliance on MIT IP / student labor. Once they mature and require more space/employment they tend to move to areas with better commuter access.
For example, MC10 is rumored to be moving northwest to Burlington or Bedford to enable easier access from metro west and lower NH. I suspect they are also planning for growth and need more sqft.

Not all activity is Boston centric though. Being in med-dev, I've encountered viable start-ups all over eastern/central mass - Lowell, Worcester, Acton, Marlborough, Ayer, ... hell ... even Taunton. Taunton!

In terms of origin, Kendall still seems to be king. MIT is a prolific incubator for tech/IP.

That sums it up, pretty much.

I'm less inclined to agree about companies moving for better commuter access - I think the Kendall/MIT stop is far superior in terms of moving people than 128 address and certainly better than the Seaport. Then again, when I'm around I only use the T so I'm heavily influenced in its favor. My, granted limited, knowledge of the med-dev and biotech industry tracks your experience, companies seek cheaper office space after an expansion, and Kendall just doesn't offer anything but premium real estate. The other layer I'd add in is foreign firms, relocated companies (aka Baxter), and major regional headquarters (Google) seem to prefer Kendall over anything else, if only for the reputation.

Kendall has more professional events for networking and learning afterhours than Seaport. In the Seaport, everyone is rushing to go home when the bell rings. Kendall is better for people who like to stay in the office late. More businesses open late in Kendall than Seaport. Seaport is pretty empty after 6pm. unless there is a big ICA event going on.
