It depends on your scene. I dig the music local music scene, Middle East, TT The Bears, Church, The Model, The Sil, Harper's Ferry, Paradise, Roxy, House of Blues, Avalon (am I in the right city?), Hennessy's, Hard Rock Cafe. I think i'm reaching now.

Default Clubs

There's pockets of nightlife, especially in the evening between 7pm-10pm around the North End --Quincy Market-Fanueil hall area.

And then there's the Kenmore square area with all the nightclubs around fenway park - I think Davis Square has some as well?

Cool Irish Pubs

A lot of the irish pubs are hoppin in the late nights around the financial district like Kitty O'Sheas and the Black Rose

Chris Ewen is at TT's on Saturday nights though. It's close, but not the same.

Shame about Felt though. I remember the club that was at that location before (forget the name...something euro sounding...). It was beautiful inside. Bar on the first floor with the circular stairway leading up to the main dance floor on the second. A lounge area and balcony on the 3rd, looking down on the dance floor. A pool hall isn't doing that building justice.
---not sure i agree with u on this. but miami clubs are pretty awesome and they dont shut down at 2am. ive been to all the clubs in boston and a few in miami. and let me tell u, miami has boston beat. but i guess its my opinion. boston's club scene isnt all that great, maybe its just me getting old but ive been clubbing and bar hopping since i was 16 and im 27 now.
but back to the subject, whats ur type of music and scene?
