I have a roommate that gave me 3 days notice that he was moving out then didn't move out until the first. It took me awhile to find a new roommate. Can I keep his deposit?

Nobody could offer even a rough answer to your question without more details. Who signed the lease? Was the roommate subletting from you (with you as the official tenant), or is he also a signatory to the lease with the landlord? Or are you the landlord? He gave three days notice and then "didn't move out until the first." So when did he give you this bogus three days notice? If you are not the landlord, did he give notice to the landlord, or just you? Has he asked you for the deposit back or did he just disappear? Did he cause any physical damage during his stay? Etc. etc.

I am guessing (on account of the limited information that you provided) that this roommate doesn't have any kind of formal written arrangement in place, and everything is being done under the table.

First question I have is is there a lease or roommate agreement? I always recommend people at least write up a roommate agreement to firmly set in writing rules regarding guests, bills, and chores, among other things. Even if there's nothing written down, in a landlord-tenant situation, he'd be on a month-to-month lease and would have to give at least a 30 day notice, IIRC. I say keep the deposit, he forfeited it when he gave you only a couple of days notice. Have the next roommate sign an agreement (do a google search for some templates you can revise to suit your needs).

I'd definitely keep it, or at least 27/30ths of it if you wanted to be meticulously fair for some reason (30 days minus the 3-day notice he gave you).
