These are really different cities so it's a bit tough to compare. Imo, Savannah is an awesome place but it should lose in this comparison since most of your factors will benefit the much larger metro.
Downtown - Savannah. Easily
Nightlife - Jax. Savannah is strong in this category, with a consistently decent college scene and many huge weekends for out-of-town visitors (St Patrick's Day being the most famous but hardly the only one) but I'd have to give this to Jax on size alone.
Schools (K-12) - Jax probably. I'd imagine Savannah could average out better than Jax, but Jax has very strong magnet schools, private schools, and suburban school districts are very good.
Schools (College) - Jax. For arts, SCAD is one of the best. For most other subjects, UNF and JU will outrank what Savannah has.
Suburbs - Jax. It's what it's known for. Well, certain burbs are cycling downward, but there's still plenty of really "nice" burbs.
Shopping - Jax.
Dining - Yikes. Maybe a tie? That's saying a lot for Savannah.
Beaches - Jax. I have only been to Savannah's beach once, but I'm pretty certain Jax has many many miles more of beach to offer, and all kinds of variety.
Crime - Savannah. I dont really know, just awarding by default.
Cost of Living - Tie? I'm not sure on this.
Sports - Jax. College and Pro sports are far more abundant here.
Dating Scene For Singles - Jax. I cant say with certainty but I'm pretty sure Jax has to take this.
Nightlife is certainly better in Savannah than Jax. Jax may have more options at the end of the day if you include all of Jax, but not by much. These options which are spread out don't offset the energy and vibrancy of downtown Savannah which does a great job of packing all their options into a walkable space. Savannah is a noted party town, Jax is not. In fact a lot of the military people at Jax drive to Savannah for a weekend out.
I'll say this too, Jax is very boring. Savannah sort of oozes with flair and culture, at least in comparison to Jax.

He's right, they do. Maybe a few times a year. But those same people go out in Jax a few times a week.

I don't want to argue Savannah down at all, I really don't, but I think you have missed the boat when you've come to Jax. The Jax beaches on an average weekend are exactly as vibrant as Savannah on an average weekend, if not more so. Town Center and Riverside are both on par on most weekends. All of these areas are pretty dense, walkable nightlife areas. This doesn't include the smaller pockets of nightlife in Downtown, Avondale, San Marco, Brooklyn, or Tinseltown, or any of the random one off spots throughout the city.
Savannah is way better than Jacksonville. Better food, Better history, more walkable, more eclectic, more liberal, more beautiful, and feels young and vibrant.
Downtown big time in Savannah's favor, and food is a tie. That's saying a lot for the urban coastal gem of Georgia, considering Jacksonville's metro is more than 3 times the size.
