Is there a place where the flagship Apple’s are specified? I only know from news articles of some in Texas and some of the high profile ones like the 5th Avenue one.

The only "flagship" I can find (via a quick search) is 5th Avenue (and a few overseas).
There are articles about the "coolest" apple stores in the US based on unique features, but no mention of flagship. I'm sure there's more in the US though.

The one in Aventura (Miami) is a flagship….developed by Foster + Partners—same architect firm that developed the flagship stores on Michigan Ave in Chicago and the one in Carnegie Library DC.

When Apple announced its store for downtown Nashville it was advertised as a flagship store. The location is more than just a store; located just down the street from Apple Music offices, it has a stage for concerts. This Apple reporter/analyst also calls it a flagship store.

The Bay Area has 4 Apple flagship stores.

Palo Alto
San Francisco-Union Square
San Jose-Valley Fair
Walnut Creek

There are cities who have Apple stores that aren't technically downtown, but still in a core neighborhood (not shopping center or mall location). The one on Knox Street in Dallas is a good example of this.
