my malwarebytes.org found many threats (lots from the additional things added on when I downloaded this and AVG from a link that took me to a third party).
As far as I could see, I can only quarantine them on this free program. Is this the appropriate thing to do? You don't delete them?
Quarantining removes them from their current location and places them "in custody" so to speak, you can then go to the history tab and delete them from quarantine. That is done in case something is removed that shouldn't be, you have a way to recover it.

Just so it's clear you didn't get that from AVG. You were fooled into downloading and installing something else that has nothing to do with AVG. To be fair the page on Cnet was very deceptive and AVG shouldn't be allowing Cnet to dsitibute their software on a page like that.

I wouldn't be surprised if AVG got a cut of the profits from those downloads. IMHO if they want to make money from a free AV they shouldn't be offering a free AV. You remember back when Avira started bundling the ask toolbar, which many consider to be PUP/crapware. No other reason to do that than money, it certainly didn't benefit the end user.
It seems many of these free popular programs are going that route. Adobe flash for example always has that checkbox already checked to install Norton or something else. Open office, Super which used to be a widely recommended as a video viewer, ImgBurn..... those are just a few I can think of off the top of my head.
Actually Adobe has upped their crapware game. On a fresh Windows 7 install you actually get two pieces of bloatware checked by default, and if you go back for an update they detect that they've successfully crapified you the first time and select a different 3rd piece of bloat.
