Well, I visited both cities back in 1981 and Krakov was much more impressive then. From what I have read Krakov is still more charming than Warsaw which was completely destroyed in WW2 and is basically a modern city. Go to Krakov, you won't regret it.

It depends on what you're looking for. Without knowing any details though I'd say visit Krakow. Having visited both cities as a tourist, Krakow struck me as a lot friendlier, laid back place. But again, without knowing what you're looking for I can't really help.

Krakow by far. Charming is a good word for the town.

I've been there several times.
You can rent an apartment near the town center relatively cheap.
There are concerts in several churches; good food; inexpensive internet; great town center.
The salt mines are interesting.
I thoroughly enjoy my travels there.

My most recent visit was last July.

I've not been to Warsaw because my friends said it's not worth the extra driving.

You'll find luxury apartments in both cities. You'll find a ton of museums in both. You'll find great Polish food in both, though I have to say Kraków is the only place in Poland I had the pleasure of trying Georgian cuisine and it was amazing. Both cities have a vibrant nightlife and while I personally couldn't tell from experience, I asked a couple of friends and they all said Kraków was better.
Personally I'd go with Kraków. It wasn't burned to the ground like Warsaw was during WW2 so it retained a lot more character. Plus there are many interesting and important spots nearby, like the Auschwitz camp museum (though I'm not sure this is what you're looking for during this trip)or the Wieliczka salt mine (really impressive) and it's closer to the mountains and the hundreds of castles that spot the southern Poland landscape.
Warsaw has a ton of great museums and historical spots/monuments/parks, but at the same time it's big, congested and smelly.
Yac.

Zakopane was very nice. I spent a day in Slovakia, as well.

This year's trip is to Transylvania, the Transylvanian Alps and the Carpathian Mountains.
