Iberian peninsula : Madrid (Some prefer Barcelona or lisbon)
Nordic countries : Stockholm
Baltic region: Never been but I heard Tallinn is the nicest
Italic region, malta : Rome
Benelux : Brussels (many like Amsterdam but I find brussels to be classier)
Western Europe: Berlin (I am not into paris much)
Central Europe : Budapest (Some prefer prague but budapest is more city for me, others like Viena but I find Viena to be too clean and sterile, heard krakow is nice but smaller )
Eastern Europe: No idea, maybe moscow or st petersburg?
Balkan region: Zagreb is really fun (bucharest is also underrated, athens is too hot and messy for me)
Berlin is Eastern Europe. Looks and feels solid Eastern Europe.
And Berlin over Paris? I guess it's subjective, but I cannot understand why people are so crazy for Berlin (and I am German). The city is one of the ugliest on earth (though certainly interesting and vibrant).
Splitting Germany into Western Europe and Eastern Europe seems silly to me. Probably better to just lump it in with Central Europe.
As for Paris - it's beautiful, but can feel sterile. Never been to Berlin but if it's half as vibrant as people make it out to be then I'd probably prefer it to Paris. London is going the way of Paris too unfortunately - just insanely expensive and interesting people can't afford to live there anymore.

I guess also it's because people (tourists) rarely venture beyond central Paris, so they don't realize how big and varied it is, much bigger and more varied than Berlin. Of course if you only stay in the first 10 arrondissements, you may have the wrong impression that Paris is smaller and less diverse than Berlin.
Berlin, on the other hand, because it has no real center, immediately gives a sense of its real dimensions to the visitor. I remember for example one German once who told me this: "Paris is so small, whereas Berlin is so large, you can drive for a long time on the avenues and you're still in Berlin". What can you answer to that? The myopic urban view of people never ceases to amaze me.

Unfortunately, when reconstruction the city after WW2, some bad decisions were made. I've been in Berlin recently, and when you see all those enormous DDR concrete flats, it just breaks my heart. I've seen pictures from before the onslaught and it was such a beautiful city...
Now I go there for the history. The first time I went there was in 1979, still at the height of the Cold War. The last time was three months ago. It really is a difference.

Post war Europe was divided by Americans and Russians into western and eastern Europe.
That classification still is fresh in Americans' minds.
Germany is central Europe, I agree... along with Austria, Hungary, Czech republic, Slovakia (if you travel through these countries you do find a strong similarities to Germany in food, way of life. Germany is often the cultural reference in countries like Hungary, Czech republic, Slovakia, Austria. Not france or the UK.
I still pick Budapest over Berlin or Prague (Prague is pristine, small and quaint, Berlin is hipster pseudo-artist paradise, while Budapest feels like NYC used to feel back in the 70's minus the crime, Budapest is quite safe)
Berlin to me is like Brooklin (it's so cool because everyone says it's cool), while Budapest is more organic

I am gonna leave out Western Europe as the term is too broad. All cities above except Talinn is Western European in my opinion.
