I haven't run since then but my pain in the arch of my foot continues and sometimes feels worse than before PT. I also will feel some discomfort in my calf and hip. I am frustrated that I continue to experience pain as I thought by now I would back to running as normal.

Often after an injury, we distribute weight on our feet differently, as a protection mechanism. This can lead to all sorts of other pains and discomforts.
I would keep going back to the PT. If you stop running altogether, it will be harder to restart. Some pain/discomfort is fine and is expected as part of your journey back to normalcy.
