Actually, the very first Battle Flag
was square shaped (used by the Army of Northern Virginia). It came into being because the first national flag -- the true "Stars and Bars" -- looked too much like the United Flag when seen from a distance and caused a lot of confusion amidst all the smoke on the battle-field.
The more familiar rectangular design was used by the Army of Tennessee and as the Confederate Navy Jack. Interestingly, neither was ever officially adopted by the CSA although its pattern was incorporated into the second and third national flags.
