Which of these two actions will have the longest cast the most deleterious shadow over the character of American's legacy of American's character from slavey and Jim Crow, the genocide of Native People or the internment of Japanese Americand during WII or the mass deportation undocumented/illgeal aliens/
I read four separate actions, rather than two, in your original post (slavery, Native displacement, Japanese internment, and illegal alien deportation)
Of the four, I view the displacement of Native Americans as the worst; (slavery affected more people, but it wasn't limited to North America, and a movement to abolish it was already underway in the enlightened parts of the world at the time).
The "Indian wars" were the harshest, from my point of view, because they represented a clash between a generally peaceful people, but one which required large amounts of land for a primitive existence -- in contrast to early-generation European immigrants escaping the stagnation and class structure of their former home, who sought to possess land, and develop it efficiently. But the "civilized tribes" who caught on to the rewards of organized agriculture often lost their hard-earned progress -- in no small part due to the duplicity of politicians; one of the worst offenders was that "great commoner" -- Andrew Jackson.
What's done is done; we have recognized the mistakes, and adapted as best we can; whining for "reparations" will enrich no one but the bureaucratic legatees of the original exploiters.
What "mass deportation" are we talking about? How would a country securing it's borders be a "mass stain" (which, on the contrary, we have been somewhat unsuccessful at, such that your question could very well be rephrased to be "mass importation")...that's the foundation of any country.
In addition, the slavery issue was conceptualized before the US was a nation, during the period of colonization. It's a stain on the world (i.e. all those countries that engaged in slave trading or developed slavery in the New World such as Great Britain, the Dutch, France, Spain, and the African Tribes that made the capture and sale of slaves a profitable venture), not only the US.
