Can anyone recommend a reputable siding contractor? I am just south of Boston, in Braintree. My house's siding needs replacement, and I am looking into different options (wood, vinyl, etc.).

I don't really know any contractors that would cover that area, but I just wanted to give you a suggestion about how to handle your decision (i.e. vinyl vs wood vs other).

Be sure to take into consideration what is typical in your area. For instance, I grew up in Framingham and homes are quite commonly vinyl sided. People see it all the time and like the low maintenance aspect of it. Now, I live in Needham and most homes have wood siding. Vinyl siding is poo-poo'ed quite a bit here. People, generally speaking, make a good living in this town and don't mind shelling out the money to have their house painted in exchange for what they feel is having a "better" siding.

If wood is typical in your town but you want low maintenance you might want to look into hardy plank or one of those "forever" paints like Rhino Shield. I don't have any experience with "forever" paints but it sounds like an interesting concept.

You don't mention what siding is on home currently nor do you mention what type of siding your are seeking to replace it.

Vinyl Siding.
Just like most other stuff vinyl siding comes in grades of quality, grades of thickness, and grades of cost.

You don't mention what type of house you have. If you have a Victorian home then the vinyl siding may make the home lose value. If the home is just a cape or ranch it may make no difference.

Do the windows and doors need upgrading for energy efficiency?

The only thing that I would add is to discuss with the contractor the manner in which "hidden damage" is handled.
It is always possible to find areas not readily apparent that need work.

Paramount is to be sure that the contract spends the time to give a thorough look at the job.
Most any good contractor can give a job a quick once over and have a handle on the "amount" or work/coverage with respect to siding and roofing. That being said, it is the better contractor that takes the time to look for "possible" hidden damage due to water infiltration through the years.

Be sure to check for license/Insurance and if a contractor mentions that he could save you some money by not pulling a permit tell him/her to get lost. A professional does a professional job; there is value and cost associated with that.
