Are there any hotels that one would recommend around Hoboken and or the secaucus junction or LIberty State Park NJ
I am planning a two day trip to NYC and will be driving to hopefully the hotel and then take bus/subway to NYC...I know there is a subway system secaucus junction and maybe by Liberty State Park and Hoboken...

I don't you're being too realistic about the price of hotels these days, especially in the NY metro area. (Heck, I paid $89 before tax for a crappy hotel in the POCONOS last month.) Just for my own info, I looked up the Holland Tunnel Motor Lodge (in J.C. right next to the tunnel) and even they start at $109 a night. Don't know about pets, though. You could call and ask.
You could try rolling the dice on priceline's "name your own price" roulette. A couple of months ago I bid $100 for a three-star in Jersey City, which was accepted by the Courtyard next to Newport PATH station. I think the price on Marriott's website for the same night was $189. So you can get pretty good discounts. If you try it, stick with three-star or greater in Jersey City. There are only a few that meet those criteria, and any one of them would be acceptable, IMO. If you drop to two stars, some of the "hourly rates" motels on Tonnele Ave start showing up (avoid!).
I'm not sure what to advise regarding the pets. It seems most hotels charge a $25 or even $50 pet fee outright, or a $50-$100 pet deposit these days. Check the fine print.
Parking is going to cost $15-$20 per night extra at most hotels in the area as well.
It might be a little farther than you are looking for but try near Newark airport. You might have to drive to Jersey City (10-15 min drive) to access Path train but you will have a much larger selection of hotels in your price range.

Why would you recommend the Airport , its dirty and sleazy down there.... The OP could get a deal starting at 150$ per night in Jersey City....theres also the Hotel Indigo in Downtown Rahway which is 82-90$ a night and allows Pets. Its only drawback is that its 30mins from NYC by train which is right across the street from the Hotel.
In the past the Red Roof Inn on Meadowland Parkway allowed pets. It was a popular spot during the Westminster Dog Show. It probably is under the hundred a night requirement. Don't expect fancy.
You can also board the dog at the Secaucus Pet's Mart in Harmon Meadow and stay anywhere in town.
