I'm looking to relocate to NC to complete my Masters Degree at either Duke or UNC both are ranked in the top 20 best MBA programs. However, I'm looking for a rural community with excellent schools. I work from home, and I will not need to look for work until after my Masters is complete. I would like to have land, with no less than 15 acres. Does anyone have a recommendation? I like small town communities, with roughly 6k people. With a short 40min drive to a bigger city.

It would seem that you'll want to find out which school you will be attending before seriously looking at housing. For UNC, you can go North around Hillsborough, or south towards Pittsboro (though it is being less and less "rural" every day, like most of this area). Duke would give you more options more east...but probably waiting until you pick a school would make more sense. The department in the school will have a Student Services Manager who probably has lots of info about housing options.

I'm confused by your post but I think what you are asking is for small towns within 40 minutes of either school (which are only 15 minutes apart..)

Pretty much in any direction you go from these areas are already all sprawl because everyone who works there wants the same thing you do, to not be in the city. You are also going to have a very difficult time finding anything with 15+ acres within a 40 minute drive of either school AND in a "good school district". If you have deep pockets...you might get lucky...
