And prepare for a "Rated R" experience at a minimum.

Once you drop it off, take your vehicle to the bottom where it ends, take one of the MANY busses back up to the start and boom, you're ready.
P.S. Don't eat the marshmallows.

It's either bring 2 vehicles or go with a group. Here's a couple of meetup clubs:

Phoenix Kayak Club (Phoenix, AZ) - Meetup

Paddle Arizona (Phoenix, AZ) - Meetup

Or maybe one of the kayak/tube rental places will give you a ride for a small fee. Or ask them if you can join their tubing trip but want to take your own kayaks. Search online Kayaking the salt river. You'll find some places that rent tubes and kayaks. Some like the one below organize trips.

Salt River Tubing | Salt River Tubing/Arizona's Floating Picnic! -Tonto National Forest Check out this site.
*edit* I see that LocoLobo15 posted it already.
For $17 you can rent a tube and take the bus back. If you don't rent a tube, it's $12 per person for the bus ride. Cash only.

If you go on a weekend, be prepared for a lot of inebriated people and "the rated R experience" like another poster mentioned. If you go on a week day, it's very tranquil. Few people are there and it's a much more family friendly environment.

Another option is to drop a bike at the bottom of the river where you intend to exit, lock it to a tree, drive to the top and park your car, float down and pedal back to your car. You'll need more than 1 person as someone needs to stay with your equipment and the river exit point but it's worked pretty well for us in the past.

The problem with taking the shuttle bus means you'll be on the river with the tubing crew, which is something I personally avoid. I either go way before they get started for the day or before/after their season starts/ends.

Avoid the river unless you like being surrounded by braindead college kids whose main goals in life are to be loud, talk stupid, act like apes, blare their equally lamebrained rap "music", and get naked. Youll see more tramp stamps and tribal tattoos than you'll know what to do with. Oh, and I wont mention the bodily fluids that get deposited in there by thousands of drunk college idiots, also. Ill just soak up the rays in silence at my pool, thank you.

Thanks guys for the help! I've been thinking about this more and wanted to ask you guys what you thought about this...what do you guys think about kayaking on saguaro lake instead? Would that be an even better option than the river?

also, I read an article recommending that people get a tetanus shot before going on the river...is it really THAT badly polluted that a tetanus shot is recommended?
