Also, girls will change clothes in the stalls even if not using the toilet. That's the norm. Idk what guys do. Maybe some males are reacting to the fact that they don't use stalls for this?

No. If a teen has a penis he is NOT a she physically, and therefore he has no place in a girl's locker room or shower. Period. Whatever he feels inside or in his head is up to him and his parents to deal with, and until he no longer has a penis he has absolutely no business showing himself in the girls locker room or shower. The only solution is to provide a separate area for the transgender kids who can go to a separate area where they will be among more like themselves, facing the same dilemma. If they get offended by seeing someone who is a different gender from who they believe they are, well, IMO it would be a much smaller number of children/teens being exposed to something they don't want to see. I think the 150 versus 1 speaks for itself as to a solution.
This student having been offered the solution of using the faculty facilities was a good solution, and by the kid saying he didn't want to use that one but instead wanted to use the girls locker room and shower speaks volumes about his purpose and his intentions IMO. It is a good and workable solution, and the kid needs to be told he only has two solutions - use the boys locker room or the faculty facilities. He has options here that would certainy never have been offered in my day, heck...this would never have been a problem in my day. Tell him he only has the two choices and then stand by it. IMO it again goes to the feelings and wishes of 150 versus 1. As far as I am concerned, it's a no brainer. This kid isn't the boss and he isn't running the show, and he needs to be made to understand that.

The things being tolerated today are a disgrace to the upbringing of decent kids, and by pushing such things on them there are 150 attitudes and feelings being thrown to the wind for the sake of one child. Where did I say you said that? I've done this for a long time. You said they can simply not be made to take gym. ie: Not get the *same* education as others.
