There was something that came out right before the Cohen arrest saying Trump was not currently under criminal investigation. That would conflict with the story of Cohen meeting Putin's people. I would also think that if Mueller was ready to nail Cohen on colluding with Russia why basically turn him over to the FBI?
It gets back to what we really know and what is leaked or simply opined about. In time we will know.
The statement was that Trump was not the target of the criminal investigation. He is currently the subject of the criminal investigation. All it means is that charges are not imminent at this time. But he is very much part of the investigation.

There are three categories in an investigation
1. witness - benign
2. subject - no imminent indictment but no one really wants to be the "subject" of an investigation
3. target - indictment is imminent, all targets were subjects beforehand
Trump is a subject, probably of two investigations if you include SDNY. Why would Mueller hand it to the FBI? many people are of the opinion, especially Trump and his legal team that the porn star and playboy bunny crimes are a fig leaf. Mueller put that in the FBI because Trump has no recourse with the SDNY, all the talk about firing Mueller and Rosenstein will not change one thing about the Cohen investigation and that is probably his biggest threat. And Mueller is also a by the books guy so maybe he was just following strict protocol. As you point out, in time we will know.
Actually SDNY is a division of the DoJ and Session runs that under the Executive Branch of the Govt
So Trump DOES have some discretion over SDNY--he fired Preet Baharah for example...
And Rosenstein--not Wray--is who assigned the case to SDNY so it is more DoJ than FBI
But that is sort of a technicality
The reason he did it--is because it is not directly connected with the Russia investigation
He found info about it and passed it along
And the point is that it has been in the works for several months--
Likely since the Aug (?)letter that Rosenstein signed authorizing Mueller to press more into Manafort's illegal actions in the Ukraine...there was information in that redacted and unviewable that could have referred to Cohen...
And anything that lets the light into Trump's nasty, illegal world is all to the good of the American people IMO...
