We like Elmo's and Breadmen's, Foster's, Weaver St, but we go for super casual & family friendly. There are a lot of places that do a really nice brunch on the weekends —Acme & Crooks spring to mind.
I just had a chicken biscuit from Rise this morning that blew me away. It was easily as good, if not better, than Sunrise Biscuit Kitchen or Time Out (even drunk memories).
Dame's Chicken and Waffles is very good for brunch.
In addition to those already mentioned, I like Rue Cler, Vin Rouge, Ricks Diner, Piedmont, Watts Grocery, I'm sure there are several more that will come to me. Ate at Rise the other day, delicious!
No offense but don't go to a chain like Brig's, it's like a better IHOP, there are tons if really amazing local breakfast options.

I don't know Chapel Hill as well, I'm sure there are some awesome hole in the wall breakfast spots in CH or Carrboro.
I have to admit I don't really get the love for Dame's. The one time we went they opened almost 20 minutes late, then were having all sorts of issues with their hostess and servers communicating to each other, then told us about a 1/3 of their menu was "sold out but if you come back later we'll have that stuff" (wtf we're sitting down NOW to eat!), and when the food did finally come out the chicken was horribly overfried. My husband was so annoyed he refuses to ever go back.
Full disclosure: of all the areas I've lived in the country, the Triangle has the worst selection of breakfast options, no contest. That seems to be changing, though, as new places open.
Several places I like have been listed here, but note that some of them (Watts Grocery, Vin Rouge, etc.) are not "breakfast" places. They serve brunch starting at 10:00 or later, and only on the weekends. If you want to eat breakfast any earlier than 10:00 or on a weekday, those places aren't options for you.
Also, Danielle mentioned Piedmont in Durham, but it no longer serves any meals besides dinner.
Once new place that I like is the Refectory Cafe on the Durham-Chapel Hill Blvd., next to Guglhupf. You can order an a la carte breakfast cafeteria-style, or go for one of their regular menu items or daily specials. The offer more options for brunch on the weekends, too.

Brigs is a chain, but it's a local chain. It started in Raleigh in the late 80s and only last year opened a location outside the Triangle in Charlotte. It's true that it's like a nicer IHOP - the food isn't fancy, but it's usually done quite well. I've always liked it, especially since I started going there in the 90s when other local breakfast places were pretty much nonexistent.
