Go to the google earth map and look for rivers around san antonio new braunfels, and san marcos. Also the san antonio river at the south end of town isn't so bad.

The san marcos river is probably the best around here, due to it being spring fed. That means clean, cool and constant. It also stays at a pretty consistant temperature all year.

But when looking for areas to play for free, the only way to find them is to go and check it out. I canoe and kayak so its easier for me. But if its a sign that says come play for free that you are looking for, you will be searching forever.

I fish in chest deep in the water numerous times at choke canyon. never have i seen an alligator.. great fishing tho!!

Maybe a little late answering but don't rule out the Hill Country up I 10 way. Kerrville in particular has a beautiful section of the Guadalupe and several swimming holes. Some range from nice parks along the river to road crossings that offer nice swimming as well.
