If you are willing to commute, Parkmerced in SF is very pet friendly. I have 2 dogs and three cats. I pay $2300 for a 2 bedroom townhouse. It's at the southern border of the city right off 280.

and damn close to Ft Funston -- i.e. Disneyland for dogs!
