Since the dealership finished the repair I would guess the work made it into their computer system so now your "new" vehicle may have this "blemish" on it's CARFAX record. Wait until you get around to trading or selling it. It may become the repair that keeps on giving!
Last time I had a vehicle repaired I received extra compensation for the depreciated value of my vehicle regardless of the fact that it was returned to "as new" condition.
You have incurred a loss to your property value with the repair. The dealer should be willing to make you "whole" again.

I have a dealer that damaged my engine in a van while repairing something else. They are covering 75% and want me to pay 25% or $1400 and I fell that I should not pay for any of it because mr car was getting an unrelated repair and suddenly the van stopped and they claim "the timing belt jumper blowing the engine". I can't believe that I would be expected to pay for any portion. They claim that they did not cause this and that it would have happened no matter what- convenient for them to say since it happened with their service technicians. Should I pay the $1400? They will not budge on covering the rest.
My first question is your last sentence: are you paying for the repair to the damge they did? If so you're getting screwed from more than onme direction.
No OP is not getting screwed. She came in to have x work done at x price. They did x work at x price but in the process damaged the vehicle. They are now loaning a car and repairing the vehicle. There is no reason to give a discount in previous work because the previous work is not the issue. It's two separate repairs
Don't act like you care about Ferguson, MO, to only drive there from Chicago, load up your car with stolen goods and drive back home to Chi-town.
Let them fix it and leave it alone. I would suggest taking it to a body shop that you choose though, and I would also recommend not going back there for service, choose another Honda dealer if you can help it.
I think my story takes the cake. Took my truck to the body shop for repairs. When I went back to pick it up there was a huge dent on the same side that they had fixed and painted! The shop manager could not believe his eyes, so he said. Claimed it had happened when they took the the truck to the car wash but how could they not know? If I hadn't looked I could have driven it away. Anyway, they fixed it again but I still see reflections in the paint that bother me.

What kind of van do you have that the engine has a timing belt? And what sort of repair were they doing? How many miles are on your van?
If what they say is true and the timing belt jumped a couple teeth and their repair work didn't involve the timing belt or anything particularly near it, then yes it's true that it could have happened at any time and it just happened to be in their shop when it skipped. If that's the case, take their offer to cover 75% of the repair
Ok so ask to be paid for the diminished value. This way at sale time you were already compensated.
