My first thought was Charleston, but on second thought - DC. Slavery was bigger than any one city or state so let's put it in the capital. My second choice is Atlanta even though slavery doesn't have much history in the city. Atlanta is the capital of the South.
Should there really be a museum honoring one of the most embarrassing aspects of America's past?
The museum would not honor the act of slavery but the memory of those who were entrapped in it. Remembering their work & suffering was not in vain, they helped to establish the foundation for what would become one of the greatest nations in the world.
The only travesty would be if that aspect of America's past was not memorialized.
The National Museum of African American History and Culture is being built right now on the National Mall in Washington, DC. Slavery will be one of the biggest topics of the museum. Construction began in 2012 and it is currently scheduled to open in the Fall of 2016.

Your last point is a good one. Thankfully other cities can build museums/educational centers focusing on slavery if they wish, such as Richmond. The International African American Museum in Charleston will also extensively cover the topic of slavery, specifically in the Lowcountry: African American Heritage - Charleston SC
Charleston, SC was my vote. I could also see DC since it is the capital.
