Everything on this list is a city, except number 7 which is entire geographic region. Does that mean San Francisco wouldn't make this spot on the list without this special boost that no one else seems to have been given?

Between San Jose and San Francisco where tech companies are located yes without Bay area San Francisco without be on list.

Tokyo does not belong above NYC or London, even more so over the years as many international businesses relocated to HK and Singapore. Japan is also increasingly less important.
I'm unsure Seoul is top 10, much less #3 above London.
Seattle is not a top 10 city. The idea of putting Seattle above, say Moscow, just doesn't make any sense. Sydney, Osaka, Dubai, Dallas, Houston, Boston, Delhi...are all more important than Seattle. The notion that DC, Beijing, or Chicago are replaceable with Seattle is ridiculous. It doesn't belong in the top 20 because of three companies that are mostly only relevant to a very small portion of the world population.
Are you putting San Francisco this high based off of its technology sector?
Tokyo, NYC & LA are currently the only +$1 Trillion GDP's metro on the planet. So by GDP that Bay Area (SF-Oakland/San Jose) is the 4th largest economic region on the planet, so the region very much deserves it's positioning
That being said in terms of the overall global economic importance
NYC/London have no equals in terms of economic integration on the global scale.
