Don Vito's house was in Emerson Hill, Staten Island and played a pretty big part in the movie.
St. Patrick's Cathedral, Grand Central Station, Bellevue Hospital, New York County Courthouse etc. many scenes in Little Italy and some in the Bronx & Queens.
So they actually filmed a lot in NYC, not only in Long Island.

I'll just list the cities I've lived in:

San Francisco, CA: Bulitt and Milk are probably my favorite SF films. The Game was good too.

Norfolk, VA: Not sure of many. I know Navy SEALs was filmed in Norfolk and Virginia Beach, and the area is mentioned quite often in NCIS. Also, The New World was filmed in Jamestown, which is nearby.

Richmond, VA: I've heard that Richmond is Washington, DC's double from time-to-time. I think Hannibal, Hearts in Atlantis, and The Jackal all had parts filmed there. And Spielberg is filming Lincoln there right now.
