Building a new house in sienna and going back and forth on whether or not to put carpet in the family room. Entire main floor minus the bedrooms will be wood (foyer will be tile). If we put carpet in the family room will it look out of place and will it effect resale value?

I'd prefer would hardwood over carpet 99% of the time. If anything you can always add an area rug later for comfort.

Hardwood has a better ROI when selling your home. If you are considering the builder installing for you with an upgrade charge rolled into your loan, I would recommend going with the base option and installing hardwood flooring in the future. This option lowers your monthly loan payments. If you roll the upgrade into your loan remember that you will be paying interest on this for 30 years. It's cheaper (in the long term) to install hardwood flooring out of pocket.

Current trend is a big nice rug in the family room.

Put carpet in bedrooms and upstairs.

I don't understand why people put rugs on beautiful hardwoods. Ruins the look of the room, IMO. Hardwoods are comfortable enough to walk and live on. I understand rugs on tile living area. Tile is harder on your knees and also doesn't look as nice as hardwoods so rugs covering it isn't a big deal.

Definitely put a hard surface in the living room. Agree that adding a nice rug will help to 'soften' the room and allow the flexibility to change as your decorating taste changes over time.

Another vote for hardwood floor in family room. Thats what we chose when we built in Sienna as well and no regrets. We did like the option to put a huge area rug to make it more "homely".

Or you could just add a couple grand to your downpayment

What about wood tile? We are putting in the standard carpet and tile and ripping it out afterwards.
