Trains run more often out of Ronkonkoma (hourly I think) and Patchogue is diesel instead of electric. LIRR.org has timetables for all stations.

According to the MTA's website, there is either a 6:04 out of Patchogue that takes 1:36 to get to Penn (with a transfer at Jamaica), or a 5:37 (or 6:40) out of Ronkonkoma that takes 1:22.

That's actually less difference than I thought there would be. Despite the "hassle" of having to switch trains, if you're much closer to the Patchogue LIRR station you'll easily lose those 14 minutes in driving to/parking at Ronkonkoma.

I'm not sure about Patchogue, but Ronkonkoma has plenty of free parking, especially if you are going in early.
