Two off the top of my head that most people probably haven't seen, but are worth checking out are, "Panic", and, "You Can Count on Me".
"Panic", starring William Macy, Donald Sutherland and Tracy Ullman is about a father and son hit-men team. But that is where the cliches end, because Macy is going through a mid life crisis, and is disillusioned and guilty about his profession, especially when his next contract is on his psychiatrist, played by John Ritter. Donald Sutherland, one of the most overlooked of great actors is simply beautiful in this.
"You Can Count on Me," starring Mark Ruffalo and Laura Linney as brother and sister who lost their parents in a car accident when they were kids. What it did to them, how they've coped and haven't coped, how they come together after years of separation, all of it very well done. A real movie, real people in a real story. Great.

Loved You Can Count on Me! Mark does such a wonderful job being a stoner.
My favorite recent obscure movie is Let the Right One In, a Swedish thriller about a young boy who is befriended by a strange new girl next door, who turns out to be a vampire. It's brilliant - not like any vampire movie you've ever seen. Must listen to in Swedish and read English subtitles to get the full effect.
Here are three. I don't have links to them and two of them are pretty old.
1) Coupe DeVille: which another poster mentioned before. Great film with an excellent cast. Wish they would release it on DVD.
2) Does anyone remember The Lincoln Conspiracy? I think it came out sometime in the mid to late 80's. Another great film only available on VHS for a mere $150!! (check on Amazon)
3) Emund with William H. Macy. A very strange film from about 2004 (I think) that was pretty unusual for Macy to be starring in.
There is an older movie I love titled: QUEST FOR FIRE. There is no dialogue or captioning. It is about different "tribes" of early humans trying to survive the elements and one another. A riveting, funny and entertaining movie. http://en.wikipedia.org/wiki/Quest_for_Fire_(film)
I LOVE this movie! I saw it late one night/early morning and I though no one else had ever heard of it. Turns out my sister watched it at the same time that I did. Weird.
If you like relatively unknown good indie movies like I do. You will like the movie, "Special". It stars Michael Rappaport. I thought it was a really good movie. He played a great role in it. It had a good twist too it as well, and the acting was awesome. That's the best acting role I've ever seen Rappaport in. It centers around someone (Rappaport) who is an avid comic book collector. The begining shows him taking part in an experiment where he has to digest a certain pill every day. The pill is supposed to enhance his strength and senses. He thinks he becomes a superhero. The movie then takes you somewhere different. I won't give it away, but it's pretty surreal. I thought it was a very good movie and I am a pretty good critic. If your expecting a big budget movie, don't bother. It's magic is in the storyline.
I thought "The Hamiltons" was obscure/strange even for a horror film. I don't even know why I liked it.
I'm guessing documentaries don't count because most of them are obscure but I very much liked one done on the Beslan school massacre as seen through the eyes of one of the surviving children. Last I checked it hadn't been made into a DVD.
I liked a movie called "A Texas Funeral." It was about family secrets.
Actually, my two favorite movies are fairly obscure. Not many Americans have seen "Gallipoli" (only grossed $3.6 million in the US) or "Testament" (I thought it was made for TV but it grossed $1.5 million).
Then there are 4 old movies: The Counterfeit Traitor, King Rat, The Purple Heart and The World, The Flesh and The Devil.
Dark City I'm not sure how obscure this movie is, it was new to me about 8 years ago and I don't know anyone that has seen it but apparently now looking it up it won a few sci fi awards and some other nods, great movie though. William Hurt and Kiefer Sutherland was in it.

He wasn't a "stoner", so much in that, that was his problem. He was a hider, an avoider, running from his past. Had been all around the country, in and out of relationships, had even done a little time for a bar room brawl. Whereas, his elder sister, the Laura Linney character handled the tragedy of their parents' death in an entirely different way; she had a child and became the ultra-responsible one. Was warming up to the idea of marrying her long time boyfriend when her wandering brother comes home and shakes up her world. She begins an affair with her new boss Matthew Broderick and we figure out that they have both been hiding from the memory of their mutual tragedy, but in opposite ways.
